Raised bottle cage bosses - why?

They look like the same as the stubs the down tube shifters fit to. Maybe builder was hung over and put them in the wrong place?

Serious guess now though. With those you wouldn't need to drill the tube, just braze them to the outside. Could save weakening a thin steel tube?
This makes sense to me as it has in fact avoided drilling the tube…
 
You would still need to clearance drill the tube for the bolt to go through
couldn't have a blind hole as someone would strip the thread if they fitted a bolt that was too long
Weirdly, this isn’t drilled and the bolt stops at the end of the boss. And that’s on a Dave Yates/Joe Waugh.

water ingress. it stops the water running down the frame from your oversized water bottle from getting in the tube.

Or something much *much* worse when I get peeing downhill wrong 🤣

Not that I have the (bike) handling skills…
