I have a NOS 700c Manitou 3 fork I want to use on a 26in frame.
If I got 26in lowers could I fit then to top half and internals of the 700c to make a 26in fork?

700c M3 ? Do you have a picture.

If the diameter is the same and the lower bolting is equell, it should work.
However, what would be your gain? looks like long travel, but isn't......

I'd keep the 700c nos, I know I will keep mine nos ;-)

New Old Stock tends to bring good money, so sell it on for a handsome profit and buy what you really need.

I think you should be fine swapping lowers, I did the same once myself, though the other replies are also true.
