a quick look at Specialized and Cannondale bikes seem to show that the top tube on same frame size bike (19 in or Large) is 20 mm longer on a 29er than on 26er.

How come?
 
To keep the toe clearance the same?

622-559/2= roughly 32mm less toe clearance, unless you lengthen the TT to compensate.

I added 24mm to mine, the rest is taken up by the 8mm longer fork rake.
Just ran a shorter stem to get the reach back to normal:

yep - that'll be since the seat and head tube angles remain the same - kinda obvious but I've never had toe clearance on any bike.
