If you have the negative presure above the positive it will just reduce the travel, you "MUST" own a decent and accurate low volume pump to set these up as pressure is very very critical as to how they perform. My 100mm Sls and 100mm race models both have 108mm of stanchion visible. So your neg must be too high. It only takes a couple of extra pumps for this to occur as the chamber s very small.
